Not NYC Ferry, not the subway. Both are private operators with their own tickets. They're separate from the city's NYC Ferry network (which stays within the five boroughs) and from the free Staten Island Ferry.
The west side and downtown waterfront is lined with piers, but only a handful are ferry terminals. Check which one your route uses before you go — they're miles apart.
459 12th Avenue. NY Waterway runs free shuttle buses from here to 57th, 50th, 42nd, and 34th Streets and downtown, which is what makes it work for Midtown offices. Ticket machines take cash and cards. No public parking.
On the Hudson next to Brookfield Place in Battery Park City, a short walk to the World Trade Center area. The one Manhattan terminal both operators share.
On South Street between Wall Street and Gouverneur Lane, on the East River side. From the 2/3 at Wall St., walk two blocks down Wall St. to South St. Pier 11 is also the main hub for NYC Ferry.

Buying tickets. Use the NY Waterway app or the ticket machines at the terminals. Tickets are for NY Waterway only — they don't work on NYC Ferry, PATH, or the subway.
From Hoboken and Jersey City, the ferry's main competitor is the PATH train. PATH wins on price and hours; the ferry wins on where it drops you.
You want the cheapest ride ($3.25), you're traveling late at night or on weekends (PATH runs 24/7), or you're headed to the World Trade Center or along 6th Avenue to 33rd St.
You work near the Hudson waterfront in Midtown West (W. 39th St. plus the free shuttle buses), near Brookfield Place, or near Pier 11 — or you're starting in Weehawken or Edgewater, which have no PATH station.

326 Shore Drive, Highlands. Free daytime parking, bike rack, covered waiting area, and restrooms.
2 First Avenue, Atlantic Highlands. Some departures use a free shuttle bus between the two terminals (about 10 minutes).
Check the slip number. Terminals have several slips, and boats to different New Jersey stops leave side by side. NY Waterway posts real-time schedules with slip numbers.
Use the free buses at W. 39th St. The Midtown terminal sits at 12th Avenue, a long walk from most offices. NY Waterway's free shuttle buses run crosstown to 57th, 50th, 42nd, and 34th Streets and downtown.
Hoboken Terminal is a transfer hub. The NJ Transit Terminal ferry slip connects to NJ Transit trains, buses, and light rail, and to PATH. Riders on NJ Transit lines that end at Hoboken can finish the trip by ferry. NY Waterway points drivers to discounted daily parking at the Observer Park Garage, about a five-minute walk away.
Weekends and holidays run on different schedules. Service is built around weekday commuting. Check NY Waterway's weekend and holiday schedules before a Saturday or holiday trip.
